Nikki/Thornton are not the mole. Mac is and he set the others up. The "Organization" is basically an 'anti-phoenix' and even has a similar power structure.
Mac is partners with Murdoc {relationship or not is up to writer}. Everything was set up, even the junkyard scene. (Basically Mac is still Mac, just more ruthless than he pretends, killing still isn't a favorite but it doesn't bother him. Murdoc fills Jack's role, but he still acts like his creepy/playful self, although perhaps a little bit less disturbing than he plays for the rest of the team.) The reason Riley and (especially) Jack survive, is because Mac got attached and wanted them around. (Which may or may not have involved Murdoc complaining to his partner that Mac gets attached to easily.)
Either Murdoc and Mac are already in a relationship, or Murdoc wants to be. And it’s the same with Jack. (Preferably they end up in a three some or they find a way to ‘share’ Mac.)
